Natural indigo comes from the leaf of the indigo plant. Synthetic indigo is made industrially from petrochemical feedstock. The dye molecule is the same in both, but everything around it differs: purity, cost, consistency, regulatory treatment and what you may legally put on a cosmetic label.
The honest starting point
The colouring molecule in natural indigo and in synthetic indigo is chemically the same. Anyone claiming natural indigo dyes by some fundamentally different mechanism is overselling it.
What differs is everything else. Synthetic indigo is close to pure. Natural indigo is a plant material in which the dye is one component among many, alongside other plant compounds that affect how it behaves.
For textile dyeing those other compounds are mostly a nuisance. For cosmetics and for hair they are part of why the plant material is used at all, and they are also why natural indigo cannot simply be swapped for synthetic at a lower price.
How they are made
Natural. Leaf is cut, shade dried, stripped, cleaned, milled and sieved. For hair care that is the whole process. For textile pigment there is an extra fermentation and precipitation stage that concentrates the dye into a cake.
Synthetic. Manufactured through industrial chemical synthesis from petrochemical starting materials, in a process developed in the late nineteenth century which rapidly displaced the natural indigo trade.
That displacement is worth remembering for scale. Synthetic indigo is produced in enormous quantity for denim. Natural indigo is a small speciality trade by comparison, and the price difference reflects that as much as it reflects raw material cost.

Why hair care uses the plant
Three reasons, and only one of them is about colour.
The first is regulatory and commercial. A product making a natural or plant based claim, or carrying an organic certification, cannot use a synthetically manufactured dye. That alone settles the question for most brands in this category.
The second is that hair colouring with indigo works through the whole leaf material applied as a paste over henna, not through a purified dye applied to fibre in a vat. The system is built around plant powder.

The adulteration problem
Because synthetic indigo is far cheaper, there is an obvious incentive to blend it into a powder sold as natural. The same applies to other synthetic dyes, PPD among them.
This is a genuine risk in the category rather than a theoretical one, and it is not something you can reliably detect by eye. A very deep blue powder is a warning sign, as is a price well below the market, but neither is conclusive.
The only reliable answer is a per lot Certificate of Analysis confirming that no synthetic dye and no PPD is present, from a supplier who mills the material themselves and can therefore actually stand behind the claim.
Which to specify
For hair colour, natural, and confirm it with testing. There is no realistic alternative for a plant based line.
For artisan and craft textile dyeing, natural, because the character of the plant material is part of what buyers in that market want.
For industrial textile dyeing at volume, synthetic, straightforwardly. Natural indigo cannot compete on cost or consistency at denim scale, and pretending otherwise helps nobody.
